Jmol

Would like to get Jmol to the point where you can simply paste the code in, along with the pdb code, choose the page location and "voila". I think the default should be:

  • ribbon
  • buttons to toggle to other views/styles
  • slow rotate
  • a button to toggle rotate on and off

Comment

Sounds good - I suggest looking at Proteopedia as a good example. I'm not convinced about wireframe, since this obscures the fold. Might be better with a combo of cartoon (or ribbon, etc.) and ligands/heteroatoms in ball & stick, lines, etc.

Note that, for technical reasons, I have disabled direct loading of the PDB file via and external URL. This requires using the signed version of the java applet. Since the applet still bears the original signature from the jmol site, this forces the user to answer a pop-up, which is not ideal. The current config requires only that you upload the PDB file to CAZypedia and call that from Jmol. This keeps everything internal.

Harry Brumer 08:59, 14 August 2010 (CEST) Oops, I meant ribbon. I have changed it in my first post.

Spencer Williams 13:02, 14 August 2010 (CEST) Something wrong with the applet - the second one doesnt seem to call pdb=1bgt, but rather calls the pdb from the previous script. ---Fixed it!

Set up table for applets, but have a problem killing off the style once the table ends to start the new section "Non-Leloir GTs"

Fixed first table

I fixed the problem with the first table containing Jmol structures disturbing the font formatting in the rest of the document. Extra

tags and table definitions were causing the problem.

You should have a look at Template:Prettytable, which you call in the table. I like the blue border of the other style (which uses a complex series of templates and inclusions that I'm not sure we have code for in CAZypedia - note that you have to be careful to get all dependent code when you borrow something from another wiki); perhaps we can change the border color in Template:Prettytable. Note that this will affect all GH pages, which use these parameters in the top right box.
